Scoring function After generating PWMs for user inputted
matrices, EMS calculates similarity scores for every sites in upstream
region of 7125 human genes, based on the equation below:
H_Score = (Max_score
- Min_score) * 0.85
— Max_score came
from the best possible motif which gave maximum scores
for every position in the matrix;
— Min_score came from the worst possible motif which gave minimum scores
in every position in the matrix;
— 0.85 is the pre-selected cutoff score. This calculation is similar
to the "Matrix similarity" used in MatInspector,
see the abstract in PubMed.
